Is there a way to configure the WYSIWYG box to use the CSS files my page is linked to? Also, I'm having a problem using the "link" function. I highlight some text, click on the "link" symbol, enter something like test.html in the box, click update then .................. the anchor tag get changed to point to /cmsAdmin/test.html . It doesn't seem right

Yes, the css file for wysiwyg is located in: css/wysiwyg.css.
You can copy and paste styles you want in there and they'll be loaded in the wysiwyg.
When adding links you need to use absolute links starting with either "/" or "http://". When you have a relative link such as "test.html" it doesn't know where the file is from so it assumes it's in the current directory, which when you're accessing CMS Builder is usually /cmsAdmin/.
Hope that helps, any other questions let me know!
