I want to switch cmsAdmin to cmsadmin after program was installed. Is this ok to switch? Are there many changes that need to be made? Is this hard coded anywhere?

Hi markr,
If you do it on install it should be fine. In fact many people upload into a completely different dir: /admin/, /webadmin/, /companyAdmin/, etc.
Just change the directory name first before you run the program for the first time. Otherwise you'll need to update the paths under Admin > General and the require_once lines in any viewers you've created.
