I'm not sure what "Download any PHP viewers you've created" means? What are PHP viewers?
The second instruction says:
2) Upload these files: (replacing your old files)
/[cmsAdmin]/*.*[/#0000a0]
Does that mean upload every file in every folder in the new cmsAdmin folder? Or just the files in the top level folder?
Will the above not overwrite anyt of my existing settings?

These are your site templates that include PHP code for publishing content.
Example: http://www.example.com/news.php

Yes, when upgrading upload every file and folder in the new cmsAdin folder to the site.
This won't override any of your settings.
Always make a complete backup before upgrading so you can restore the older version for any reason.

No, you don't need a new product ID for the upgrade.
After you upload all the files via FTP for the upgrade, you just login and you will see a message at the top of the admin letting you know that the software has been upgraded and it will include the version number.

What do the jquery plugins do?
Good to hear.
The jquery plugins in the admin are for admin features, for example, providing the popup overlay when uploading an image or adding a new field.
